It is probably not the best idea..... I would not need to lower the motors, i would actually have to raise them a little bit. On the older deere decks the blade sits pretty close. Here is a good shot of the underside of the 50''. http://www.benchtest.com/images/under_deck.jpg
I guess my biggest concern is would the 42'' deck motors be able to handle the 17-3/16" blade? If all of the deck motors have the same flange location, with the JD blades (and probably shims so that they fit the ET's bolt), and if there is enough room to lift the deck with the lower flanges on...then yes. Lifting the deck after install will be the big issue. I've seen the motors installed from _below_ and shims added to lower them further. Some are the same.diameter. the issue is the the flange. Mid mount decks have the flanges further up the motor. So....the answer to "can I swap out deck motors" is....not really.
